This is a pretty good deal for what we need so we may have to compromise; if
we have to make a 1099 we should tell them, and I know this is not as
simple/easy as it should be but don't want to lose the deal over this.

I'd rather make 1 check or ACH to the company.  We usually don't make checks
out to individuals unless they're for commissions etc. in which case we have
to issue a 1099 form at the end of the year.
